- In a futuristic city, a group of adventurers must fight the government forces controlled by an alien force to stop its plan to destroy the world.
- All of the Ultramen and monsters have been turned into figures known as Spark Dolls and became scattered throughout the universe. A young man named Hikaru Raido finds an item called the Ginga Spark which not only allows him to become Ultraman Ginga, but also allows him to Ultraive with the figures to change them to their rightful size and become one with them.

- The game is set in a fictional world featuring a number of distinct humanoid races: the Mitras, human in appearance, the Yamas, strong fish-like people, the Qsitis, small reptilians, and the Sovanis, feline people with four arms. The world itself is broken up into multiple city-states, each with their own unique culture. The story of the game revolves around "Remnants", mysterious and coveted ancient artifacts of varying shapes and sizes which possess magic powers and have been the cause of several wars throughout the game's history. Each Remnant is "bound" to a specific person, who is the only one who can then use their power; powerful Remnants that remain unbound for too long have the potential to cause a "collapse" and spawn monsters. As Remnants come in varying forms, all cities throughout the world have at least one that their ruler is bound to that assist to govern and bring peace to their assigned realm.
- The story of El Shaddai takes place in a fantastical interpretation of biblical themes, taking primary inspiration from the apocryphal Book of Enoch. Enoch is sent by God to capture the angels which have lapsed in their duties to watch over the human world. These angels, called Grigori, became fascinated with their charges and renounced Heaven to live and breed among the humans. Enoch must traverse their realms, battle their aberrant Nephilim offspring, finally locating the fallen angels and bring them back into Heaven's fold. As Enoch journeys, he is assisted by the head archangel Lucifel.
