The crew of the Calico is off to meet with a person who knows where a valuable new site for oil is located, so our bad guy here (shades of Sidney Greenstreet) plans on cloning the Calico crew and sending the clones to learn the whereabouts of the oil.
We are given a large freighter that takes the Calico in the front, concealing it when Godzilla is called to their rescue.
Godzilla looks around, but upon seeing nothing departs. He does this about three times, I think. YOu'd figure eventually he would realize it was the freighter.
The crew escapes their prison (still not sure how there, they were underwater, but Pete was able to squeeze thru and swim up, but why didn't the water pour back in on the others and drown them? Likewise, what about the pirahna swimming around them?) and impersonates the clones by mimicking the good doctor's instructions and ordering them to wait in the prison. The clones obey.
So the crew escapes on the Calico, the doctor thinking they are the clones, and lets them go. Godzilla is summoned when the doctor's giant pet squid shows up to threaten them, but Godzilla makes short work of that.
We are never told what is done with the clones. We only see the doctor escaping in a boat, very briefly, and all he has with him is his daughter clones (a peculiarly interesting angle, I must say).
Another intriguing bit is when Pete, in the prison, comments on those fish and Quinn darts out, 'those are pirahna, Pete, and they could eat the flesh off your bones in a matter of minutes.' Yes, Quinn, do try to remember he is only a child.
