The rocket launched by the F-14 is a radar-guided one that is somehow targeting the heat source of the shielded engine. A heat seeker would have gone for the left engine because that is the only one it could see. A radar-guided missile, like the one shows being launched, would have gone for the main fuselage, rather than either of the engines.
When the fighter trailing the mysterious C-47 launches its missile, it switches from an F-14 Tomcat to an F-18 Hornet and back to the F-14.
The Abraham Lincoln is shown launching F-14 Tomcats' to intercept the C-47. The Navy retired the F-14 in late 2006. The USS Abraham Lincoln (CVN-72) was towed over and docked in Newport News, VA in mid-March 2013. It is scheduled to take between three and four years to complete the nuclear refueling.
