In the prison interview with Gordon, Cooper's first line is "It's very, very good to see you again, old friend." But if you listen carefully, the first of the "very" words is actually spoken backwards, i.e., as "yrev." Gordon points this out to Albert later on.
A character played by Naomi Watts takes care of an amnesiac with a bag of money. The same thing happens in Mulholland Drive (2001), which was also written and directed by David Lynch.
The fingerprint card of Cooper's doppelganger contains some interesting information:

Besides the obvious reference within his character name, "Wally Brando" (played by Michael Cera) also makes an additional reference to Marlon Brando with his attire in this episode. His costume is nearly identical to that of Marlon Brando's character in The Wild One (1953) (while his behavior and attitude are the polar opposites of that character.) The motorcycle, however, although period-correct, is a Sunbeam S7. In the movie, Brando rode a Triumph Thunderbird.
David Duchovny reprises his role of Denise Bryson, who is now chief of staff of the FBI. FBI Agent Denise Bryson predates Duchovny's iconic character FBI Agent Fox Mulder from The X-Files (1993).
